Define cheap.:D
If you're looking for a place to crash and store your gear while exploring the big city, I'd recommend one of the many business hotels located all over the metropolis.
Also, what area of Tokyo are you looking at staying in?

When I say cheap I am looking for something that is under $200 a night. I wanted to go to the tokyo disney area but everything is soo much money i am not sure i can afford it.

Have you tried a hotel search for the area? I found this place: Forest Inn Showakan (http://www.expedia.com/pub/agent.dll/qscr=dspv/htid=465217) at tripadvisor (http://www.tripadvisor.com/)/expedia (http://www.expedia.com/daily/home/default.asp?rfrr=-1065&mcecid=ipsplash_jp). I guess hotel prices in Tokyo are similar to NYC.

Atsugi is a NAF in Tokyo. The prices are amazing and you will be much more comfortable. I have a URL for them at work, and I think I have a phone #. I will post them later today.

have you tried the new sauna...i believe thats what it is called. it is a huge discount for military people. usually booked like 6 months in advance but it is a 4 star hotel, i believe, and it less than 100 dollars/night..reg is like over 400 or 500...so great deal

Yeah but why would I want to take a vacation in tokyo to be around a bunch of americans? Honestly you can stay in any business hotel for around 10,000 yen, if not less, a night.

I ran across this place while doing some research a couple years ago: http://www.sakura-hotel.co.jp/index.html
However, I've never been there so I cannot rate it. It's certainly inexpensive relative to other Tokyo hotels.
